I would check all the resistors on the motherboard. Make sure none are burnt of bulging.

...also check all other parts for poor solder joints. Some may be hard to see - like the ones under BGA packages. It sounds like you have a thermal expansion problem. Heat up some poor joints and they seperate. We had similar problems with this card I'm working on at work. We reflowed the solder on the PCB and all was well.
