Hmm... Could it be that your sensors are doing it? open up a console and write "sensors". Check if you have any "ALARM" indicators there. If you do, and if you have turned on beeping in the sensors.conf file then I would assume that it would start beeping at you :) I was using your sensors.conf... ...
