This is somewhat normal for this motherboard. Many users have reported similar differences. Replacing existing CPU coolers with more efficient CPU coolers will help.

Important Tip:
When you install your CPUs, ensure you get an accurate temperature reading by bending the probes slightly so that they protrude marginally above the socket. Then when you put the CPUs in, the probes will be touching the hot part of the chips. Also, a dab of silicone thermal compound on the probes' contact areas. Can't do any harm.
I have done this on my BP6 and the temps are always within one degree of each other.
The following information comes from InactiveX. Excellent tip! Thanx, InactiveX.

another tip
check and make sure that the cpu core voltages are the same
if they are not and the hotter CPU has a higher voltage, you have bad caps or caps that are going bad.

my 466's were always different temps, running around 47 and 54 degrees no matter which socket or fan arrangementThis is somewhat normal for this motherboard. Many users have reported similar differences. Replacing existing CPU coolers with more efficient CPU coolers will help.
I recently bought some opportune new fand, 6500rpms, and they are both now even at 36degrees
go figure

the MBM will show 'a' cpu voltage and the also important VTT 1.50 v rail
if you set the voltage configuration type to be Abit BP6, then the VTT box will show the cpu 1 core voltage.
after you are happy that it is showing correctly, set it back, as it is important to know the 1.50v is staying steady. when it varies, it shows your EC10 capacitor may need changing

Fan 1/2/3
The FAN 3 speed can't be monitored by the system and can't be turned off.
======
must be Alex at MBM who coded the Winbond with fan 1 2 & 3
or maybe it's just the BP6 that didn't bother implementing
